Probably the way that Ralsei claimed that the First Sanctuary was formed partially from the Third Sanctuary's Dark Fountain.

This is a convincing argument if you ignore that Ralsei literally called it "the original Dark World" in that dialogue:

... I suppose the original Dark World...

I believe that the First Sanctuary is effectively a "lesser" expansion of the Third Sanctuary, not a completely separate world
The Third Sanctuary is technically a different dark world with perhaps some changes, but it expands to include the same areas as the First Sanctuary after Susie opens the door, it has the exact same aesthetic and designs, and the First Sanctuary has a smaller fountain
I have a theory that the Second Sanctuary fountain leaked into the Third Sanctuary, which is why no darkners are statues there, if the Second Sanctuary hadn't have existed it would have basically the same population as the First Sanctuary
I believe this for several reasons

  1. Darkness leaks under the door to the Third Sanctuary, which doesn't happen with other doors to dark worlds, showing that darkness can pass between those two rooms

  2. The differences in which darkners are stone and which are not between the Knight's and Susie's interpretations of the church serve as valuable characterization. It wouldn't make sense to throw that away.

  3. Susie's fountain is shown to be a full-size, proper fountain, and it still has some darkners stone, so the smaller fountain is not what causes the petrification. We know from Chapter 3 that it has to do with whether a darkner belongs. I think that this aspect of Chapter 4 shows the differing perspectives of Susie and the Knight.

  4. In the Third Sanctuary, the darkners behave as though not everybody being stone is something that recently happened, rather than just how things are. In the First and Second Sanctuaries, stone darkners are described as ancients, who are not well-understood, likely never having been seen in the flesh. In the Third Sanctuary, we see organikks and wafers meeting for the first time, we even see lines to leave rooms full of darkners who have just been freed from stone.

This could also explain why the Third Sanctuary has the leitmotif of the Second Sanctuary, more Susie-like piano puzzles, etc.
