Basically you take some games, and this Archipelago thing randomizes them together so that you have to find items and whatnot (usually in someone else's game) to progress. I've only really seen it done with multiple different games, but I think you can do it with two copies of the same game.
As for how you use mods, I recommend you download r2modman for that. Assuming your parents don't mind you downloading things off the Internets.
