As you know, the Neutral Route endings have different requirements.
But this one really caught my eye.
Why would Toby make Alphys commit die? Especially in a game rated Everyone 10+?
This just feels wrong, especially because this is usually something Toby wouldn't put in his games.
That isn’t implied, all we know is that she disappeared. That somehow snuck in there.
It’s heavily implied. With her crush or her greatest creation dying, and her self esteem being very low to begin with, I’m just confused why ESRB let that slide.

I think it's very implied that Alphys committed suicide in endings where Undyne or Mettaton are dead. The screenshot from OP is from this part of the Alphys article.
The first citation there (number 71) is Papyrus talking in an ending where him, Toriel, and Undyne are alive, but Mettaton is dead. Directly before Papyrus mentions Alphys's disappearance, he also says that Asgore has "disappeared"—but we saw Asgore die.
Also, in the ending where Papyrus becomes king of the Underground,[1] Sans tells Papyrus that Asgore, Alphys, Mettaton, and Undyne are "on vacation", even though they're all dead.[2]
Papyrus isn't told when his friends are dead (in fact, he's directly lied to and told they "disappeared" or are "on vacation"), so what he calls Alphys's "disappearance" can be presumed to be her death.
The other citation (number 72) is from the ending where Mettaton becomes king.[3] This one isn't as clear as what Papyrus said, but Mettaton puts some incredibly suspicious ellipses around his dialogue talking about looking for Alphys. Also, as the king, he should have the resources to find her... unless she isn't around to be found.
Toby absolutely has suicides in Undertale. Besides Alphys, who I just talked about at great length, there's Chara, whose death is crucial to Undertale's plot. Finally, Asgore kills himself—on screen—if he's spared after his battle and if Flowey has previously promised to not kill him (or if Flowey's been killed in a previous Neutral Route).

Alright, technically we don't know what happened to Alphys, but for the same reasons she's implied to have committed suicide in the other endings, we can assume that she killed herself in this one too. The other three (Asgore, Mettaton, and Undyne) we saw die on screen. ↩︎

Yep, if you kill some monsters on your first Neutral, Flowey challenges you to retry without killing anyone and says that if you do, he won’t kill Asgore.
